Wellingborough bounced back from their Boxing Day defeat by Raunds to knock Stotfold off the top of the table.
Jon Mitchell gave the Doughboys a 55th minute lead, converting a right wing cross, and with a quarter of an hour to play he added a second for the home side latching on to a through ball to fire past Brad Gillham.
The Eagles' late fightback saw Arin Fehmi reduce the arrears with a curling free kick after 86 minutes but it wasn't enough to preserve Stotfold's eight match unbeaten run.
