Stotfold outgunned their hosts to take the points in this Bedfordshire derby and claim only their second victory in the fixture in eight seasons.
Luke Donnelly gave the Eagles an eighth minute lead , heading in a Ricky Case free kick and they went further ahead on the half hour through Case who tapped in after Piotr Karpiuk saved Paul Garrett's shot.
Krysztof Matieskiewicz replied for Blue Cross ten minutes before the interval after rounding Brad Gillham in the visiting goal.
Case's second goal after 56 minutes restored Stotfold's two goal advantage but within 60 seconds Wootton were back in the hunt through Tom Francis who headed home after a free kick was knocked back across goal.
Garrett made the points safe for Stotfold latching onto Lee Allinson's through ball to score goal number four ten minutes from the end.
