Sleaford suffered an eighth defeat in succession as the Walnut Boys consolidated their top half placing.
Early on Danny Watson had a header saved by Doug Lindberg, and when Sleaford replied Jamie Shaw's angled shot was cleared off the line.
The visitors then went close when Liam Tunstall's header was tipped onto the post by Kempston keeper Aaron Bodger.
After 33 minutes Tunstall was fouled in the box but his spot kick was saved by Bodger.
Danny Watson's nineteenth goal of the season, a penalty awarded for a Kris Jones foul, put Kempston in front with five minutes left in the first half.
Sam Macrae doubled the home lead after 78 minutes, finishing at the far post after a build up on the right.
Sleaford fought back and after Bodger tipped a Max Wright cross onto the bar, Paul Ward's follow up header was blocked on the line.
Michael Musson's last minute goal, a far post finish from a Casey Kemp centre, was too late to be more than a consolation for the Lincolnshire visitors.
